A good-looking chromatographic peak does not mean the mass spectrometry signal is necessarily strong.

The mobile phase is the solvent that flows through the chromatography system during analysis. What is discussed here is an additive in a method, not a comparison of TFA salt or acetate salt listed on a product label.

Why does TFA weaken some mass spectrometry signals?

Under common electrospray peptide analysis conditions, TFA may suppress ionization, while formic acid usually causes less of this type of suppression. However, separation, peak shape and response are affected by the specific peptide, the column and other conditions, so one additive cannot be described as the best choice for all methods.

A Waters application study on antibody-digested peptides compared different additives, showing that peak shape and mass spectrometry response need to be evaluated separately. The subjects and methods of that experiment also do not represent all individual research peptides.

Before and after changing the acid, how should a comparison be made?

Try to keep the sample source, concentration, injection amount and other conditions to be fixed consistent, and record the type and concentration of the additive. Examine retention time, separation, peak shape and mass spectrometry response separately; calibration, blanks and applicable range should also be checked accordingly.

If the standard and sample conditions of the original method are inconsistent, response differences may affect quantification. Changing the additive is a change in method conditions, and the old calibration conversion relationship cannot be directly carried over.

A larger peak area does not mean there is more peptide in the vial

After changing the method for the same sample, a stronger signal may be due to improved detection response; the total amount of material itself has not increased because of this. To compare content, calibration and a quantitative basis suitable for the new conditions are needed.

Similarly, if a small peak is seen less after changing the method, it cannot immediately be concluded that the impurity has disappeared. Separation, response and detection capability may all change.

Which items should be asked about when reading a report?

Please confirm the column, mobile phase, additive, gradient, detection mode and basis for calculating results. If you want to compare two reports, first put these method conditions in one table, then look at purity or concentration.

Two analytical paths for the same sample

Chromatographic separationWhat should be looked at: Whether the components are separated and whether the peak shape can be integrated

Mass spectrometry detectionWhat should be looked at: Ion response, background and quantifiable range

Final conclusionWhat should be looked at: Whether the data are within the applicable range of the method used

Teaching summary. Figure 35 shows sharper separation with TFA at 40 °C for that sample. It does not establish TFA as the preferred additive for every LC-MS method.

Start here when comparing two reports

Compare additive concentration, column, gradient, temperature, injection amount and detection mode.
