Use a simple example to investigate digestion, peptide specificity and interference instead of averaging away a discrepancy.<\/p>\n

Keep the discrepancy visible<\/h3>\n

Suppose two peptide-based estimates for one sample are 12 nM and 8 nM. These are hypothetical teaching values, not measured protein or product results. The difference prompts investigation. Replacing them immediately with 10 nM hides information before the method has been checked.<\/p>\n

Check whether each peptide uniquely represents the target<\/h3>\n

A surrogate peptide must suit the protein question. A sequence shared with other proteins or forms may contribute signal beyond the intended target. Review sequence uniqueness, target-protein forms and relevant components in the sample.<\/p>\n

Check peptide release during digestion<\/h3>\n

Sequence context and cleavage-site accessibility can produce different release efficiencies. Missed cleavages or processing differences can break a simple one-to-one assumption. Excellent calibration with free synthetic peptide does not prove complete release from the intact protein.<\/p>\n

Check modification, loss and interference<\/h3>\n

Oxidation, other modifications, adsorption and degradation can affect one peptide differently. Coeluting interference or insufficiently specific ions or transitions can bias quantification. Review peak shape, retention, identity evidence and internal-standard behavior, not only final concentrations.<\/p>\n

A mean does not remove systematic bias<\/h3>\n

Random variation and systematic error require different responses. Averaging an interfered measurement with another result can hide the bias. Selecting a peptide, adding another surrogate or revising the method should follow validation and defined acceptance criteria.<\/p>\n

Describe the quantitative standard precisely<\/h3>\n

For quantitative or labeled peptides, specify sequence, modifications, labeling and purpose. Related catalog pages help identify materials but do not establish that ordinary catalog items are validated absolute-quantification standards for the target protein.<\/p>\n
